Protein Folding: Computational Challenges

چکیده
Mihai Pop May 28, 1996 Abstract We review several results related to the protein folding problem. We start by analyzing the nature of the interactions among protein atoms and their in uence on folding. We then examine several approaches to solve the folding problem, or restricted versions thereof. We conclude with a survey of results related to the computational complexity of the protein folding problem and analyze their implications on nding e cient solutions to the problem.

1 Abstract Protein Structure Prediction (PSP) is a grand challenge of bioinformatics with broad implications for com-binatoric optimization, computational geometry, and physical energy models. Under most accepted computational models, PSP is NP-hard, even when the chemical and physical properties of proteins are greatly simplified. The objective of PSP (also known as protein folding) is to sele...
متن کاملComputational Modelling of Protein Folding
The problem of predicting, from a given amino acid sequence, a protein's function, structure and folding pathway is one of the great challenges of modern theoretical biochemistry. This report reviews the field of de novo protein structure prediction.

Understanding how proteins fold is essential to our quest in discovering how life works at the molecular level. Current computation power enables researchers to produce a huge amount of folding simulation data. Hence there is a pressing need to be able to interpret and identify novel folding features from them. In this paper, we model each folding trajectory as a multi-dimensional curve. We the...
متن کاملPetaflop Computing for Protein Folding
Protein Folding is considered one of today’s most significant “grand challenge” problems and, together with other computational chemistry problems, has been one of the driving forces for the development of bigger, better, faster supercomputers. IBM is currently proposing to build the “Blue Gene” [5], a petaflop computer to tackle the protein folding problem, while Silicon Graphics has been cont...
متن کاملProtein Structure Prediction
Protein structure prediction from sequence remains a premiere computational problem for modern molecular biology. The papers in this session address ab initio folding simulations and theoretical studies, the use of known structures as a basis for prediction, and analysis of how and what we know (or don't) about those known structures. The \thermodynamic hypothesis" asserts that proteins fold to...
